You sure there is not a removable panel on the tub itself? There had to be some way for the plumbing connections to be made when the home was built.

Maybe if they removed the whole roof, including trusses, at once, but they're not going to do that - unless you specified a shingle roof, then they may have to upgrade everything to handle the extra weight. So your furnace is running only 4 minutes on/15 minutes off? That is only on 16 minutes of each hour, which doesn't seem like much. Just use a regular digital camera. If you don't have one, see if a neighbor will loan you one. The pics can then be loaded on to your computer, so you don't need to buy a camera. I still think you have to be losing heat through the duct work somewhere. Before my furnace was upgraded, the room adjacent would be unbearably hot with the door closed. You're not going to accomplish anything by coating the shingles. They will be difficult to coat, you will not be able to seal leaks on shingles with a coating, and anything you manage to put on them will not last long. Save your money for a proper re-roof. I switched from a dark brown shingle to light brown, and it made a significant difference in the inside temp. Do you have access to a digital camera? You could put one down through the floor registers and take some pictures, looking each direction from two or three registers, to see what is going on, and answer the duct separation questions.

Maybe the new windows/doors eliminated some air infiltration (drafts,) resulting in less air exchange. This could cause humidity to build up in the home. I would think a vapor barrier would be a good idea. Also use the bathroom vent fans, range hood, etc., as needed to reduce humidity.
